Having to know some people from both these institutes, I can say that both have the sand management course but still, there's a lot of difference between the mindset of the two. 

• The curriculum remains the same but the change comes in the teaching method. 
• IISc, as usual, has a research-oriented way of teaching. 
• Whereas NITIE focuses more on the logical and decision-making skills from the managerial point of view.
• Both are different in the placement domain as there's a marginal difference between the average packages. 
• Also, IISc is a tier 2 college unlike NITIE.

So ultimately it is your decision to choose between these two colleges. Assess every criteria before finalizing one. As this will shape your career further.
